It is actually really easy to do, depending on brand and how many miles have been tossed through it.

You basically loosen the bolts behind the compressor and then carefully spin it to the position you want being careful not to mess up the big rubber o-ring that seals it.

On those turbonetics turbos just need to slightly loosen the bolts, rotate into position and tighten back up. Both the compressor and turbine housing can be clocked. Really no big deal at all.

If its easily accessable you may want to take the compressor housing completely off and inspect the o-ring. It's very easy for that to get damaged and leak.

You're gonna need a turbo timer to clock it... ;)

Or a turbo degree wheel if a turbo timer isn't handy.

sounds like it wont be an issue, but on my EVO III Big 16g, there was a dowel pin and matching hole to locate the orientation of the turbo. i just marked it with the housing facing how i needed and drilled a new hole. sounds like your turbo doesnt even need to come apart; mine had a Vband-style clamp holding the two housings together.
